Hey there!
Using the Modfactor to control another pedal using CC and the factor’s knobs. This it really useful to dig deeper in to some pedals’ hidden or buried features.
My questions are,
is it possible to switch between the knobs controlling the midi device and controlling the modfactor?
Is it possible to turn off midi cc send via a trigger of some sort to keep from manipulating the settings on the other device?
In this case I’m using the modfactor to access a Source Audio Nemesis Delay.

+1 on this one.
At some point I used my Time factor as a controler for the H9 via midi CC with relative success but couldn’t find a way to stop interacting with the other when needed (except by unpluging the midi cable of course). -

Not something it will do. I'd suggest putting a switch in the MIDI cable.

Should be easy enough to implement a CC toggle assigned to turn off and on MIDI CC XMT. Considering all the H9 people out there with Factor pedals, this would be a great addition to Factor series of pedals.

I can give you a Sysex if that would help, but no plans for a CC at this time.
