There is no global option to mute the input.

For Manifold Alpha:

• load the algorithm
• press parameters button
• press the 2nd soft key “loop” twice
• on the 2nd page of the loop parameters set “mode” to a pedal / aux switch / MIDI CC
• you can now open/close the loop using the external controller

I haven’t checked Skew Loop but many of these algorithms have similar functions.
