You aren’t doing anything wrong. The output pair cannot be adjusted individually.
If you are connecting the guitar directly to the H9 for the Pre path, then you should be ok to leave your inputs at instrument level since the pedal has a lot of headroom and should be able to handle your amp’s effect loop signal.
