In this case, Bypass simply defeats your In and Out Gain settings. A utility Thru is always a Thru. On or Off would be the same, at the default Gain settings of 0.0 dB. I suppose you could target the Bypass toggle as a solo boost, with Gain value adjustments, or use it for gain-staging with along with a problematic effect.
