Without knowing your specific situation, the first thing to begin with (and easiest), is experimenting inside eMote.
First just set the H9K to receive in OMNI, and make sure your Midi controller is set to send momentary CC messages.
Right click an effect’s “bypass” button and select map.
A little window will show up on the right, with a radio button that reads “learn”; press that and send a command from your Midi controller.
Make sure it is set to “momentary”.
Press “Apply”.
Now that button should engage and bypass said effect.
This can be done with FX Chains, and higher tear troups as well.
While not comprehensive, this should at least get you started on the path toward where you’d like to go.
